Wu et al. 2020 published three versions of the SARS-CoV-2 genome sequence. It is assumed, that based on these sequences, Christian Drosten designed the first PCR protocol for COVID-19.

🧬 Is the SARS-CoV-2 Genome Valid?
A closer look at the first genetic reads mapping.

Aligning the original reads that are published by Wu et al. 2020 to the SARS-CoV-2 reference genome yields a coverage of 99.993%. However, a closer look at the alignments, specifically for the head & tail of the novel genome, reveals that none of the original reads match sufficiently enough to establish certainty about the validity of the reference genome.

While the theoretical assembly via De Bruijn graph algorithm appears to be valid - for a novel genome, the edges should be specifically important. One might certainly expect, to find reads, that perfectly map to the head (and tail) of the genome - imagine it similar to an edge piece of a puzzle!

Hence, if we look at the individual reads, I would expect to find many reads, that align perfectly to the edges of the reference genome (MN908947.3).

But that's not the case!

At the minimum it should be shown, that:

1) At least 10–20 reads that show a perfect alignment to the head & the tail.

2) A complete genetic sequence (RNA) of ~30kb length exists in the sample.

To my knowledge, neither of these two conditions have been fulfilled, to this date.
I could not find any compelling evidence, that the SARS-CoV-2 reference genome is valid, specifically when looking at the head & tail alignments.

Why the Ends of the Genome are Important
Discovering what we can learn from simulating shotgun sequencing

Summary: We can see that using 100 reference genomes, and an error rate of 1%, we end up with about ~15 perfectly aligned reads against the head and the tail (and a general coverage of 24). This means if an entire genome was present in the sample, we should be able to find reads that perfectly align against that novel genome.

Megahit did assemble the head and the ‘body’ of the genome entirely, but struggled with the (polyA)-tail. This could be due to the average read length of 100bp, but the tail just has 34x A's, so it remains unclear why Megahit is not able to entirely assemble the genome.

How Reliable is Megahit?
A Quality Control Study of the Tools Used to Discover the SARS-CoV-2 Genome

Methodology
I have downloaded reference genomes of 20 common viruses, including SARS1/2, Ebola, Influenza and Measles. In a first step, we’ll run each genome through the step of random fragmentation into ~100bp long reads (min: 50bp; max: 150bp), generated via my genome.ts script and Sanger institute’s wgsim tool. Then we will use these reads to align them against the reference genome, and in a second step use Megahit to assemble the reads and compare the produced assembly (contigs) to the reference genome.

Summary
Read alignment appears to be accurate. However, as alignment has to be carried out against a reference genome, which is typically identified at first via de-novo assembly, the reliability of the assembly step should be even more important. Here, the de-novo assembly with Megahit - which was used to discover the SARS-CoV-2 genome - shows insufficient reliability in reconstructing entire genomes, as it has failed to reconstruct between 4-7 of the 20 tested reference genomes, including SARS-CoV(-1) and SARS-CoV-2.

‼️ Based on the latest WHO excess mortality report, we can now conclude that the failed pandemic response has caused almost 2x more excess deaths than COVID-19 deaths world wide!

Based on the presented evidence, one can conclude:
- COVID-19 associated deaths only made up 1/3 of global excess deaths
- COVID-19 associated deaths are vastly over reported and would have never been found significant in absence of flu & without mass testing!
- The vaccines have clearly not ended the excess deaths, and their correlation to peaks of excess deaths is striking.
